The only sensible way to manage album art is to put into each and every file. Keep in mind - if you transfer a group of single files (favorite picks) to i.e. you iPhone for playback - the only way to get the album art included so that it will show up on the iPhone screen when you play it, is if it's embedded in the file itself.
