I am not near my SB to test right now, but let me send a question back at you: when you start playing a track using the Music Folder, does only that track appear in the current playlist, or do all the tracks in that folder appear in the current playlist? I suspect it may be the former, which would also explain the behavior you're seeing. That's because the skip skips to the next song in the current playlist.
Also, try this: instead of selecting a particular track to play, try pressing play when you are at the album level (assuming that your files are organized in folders something like artist/album/tracks).
