Took awhile to find this solution. It solved my issue!!!! 

I currently have my Transporter outputing to a DAC (Mark Levinson 360s).
When I played FLAC 24/96 files the DAC kept showing it was playing at
48kHz. I wondered whether it was the Transporter, the DAC, or the
version of LMS. So upgraded from LMS 7.7.2 to 7.7.3. This didn't solve
it. I next connected my Touch to the DAC and it showed the  files
playing at 96kHz. So it wasn't the DAC. I thought it was the
Transporter. Then I even tried the trick of resetting the Transporter by
unplugging the power cord and while holding down the 1 on the remote
replugging the cord and seeing the xline for the reset. This still
didn't change the DAC to from showing it was playing a 96kHz file at
48kHz. Yes, simply un-syncronizing the Transporter from a SB3 in another
room solved the ability to play 96kHz files at the right sample rate.

Thank you very much for explaining that when Squeeze/Logitech devices
are syncronized, the sample rate defaults to the lowest rate for the two
(or more) machines.
