I'm not an Apache expert, but that seems odd to me. The configuration in 
your virtualhost should override that in conf.d, is my understanding. 
Specifically, which directives of the configuration were being overwritten?

For your port 80 virtualhost, do you want to redirect to HTTPS?

Redirect permanent / http://192.168.1.109/

->

Redirect permanent / https://192.168.1.109/
