The second part of my message is applicable to your scenario in that case:

"Or, if you have defined your repositories through the web administration 
page, just leaving the name blank when adding an alias."

Just select the repository, leave the "Name" field blank, and select Add.

The warning is unrelated to the issue you've described, but you can fix the 
warning by setting the [trac] base_url option:
