Same symptom here, with same intltool version, latest available cvs app, 
tracker-CVS checkout this morning. Problem appears to be related to the 
interaction between intltool.m4 and the rest of the script. Error goes away if 
${ac_aux_dir} is replaced with the actual path of intltool-update.in (i.e. the 
"." in the script is bad).

But, sadly, soon after it aborts due to
config.status: error: cannot find input file: po/Makefile.in.in
