Passing --prefix and --sysconfdir to ./configure does not influence how the poppler devel libs are detected (using pkg-config). I guess you your problem is elsewhere. Why prefix /usr and sysconfdir /etc: Otherwise your tracker installation won't work properly (dbus integration, autostart files etc.).
