I worked out what it was. The windows server that is mounted is a windows 2000 NTFS. Running over smbfs it is still very slow and times out. I have tried with cifs but cifs scramble file permissions and I have never manged to get that sorted out. Fortunately the windows server does not really have anything I want to search so I excluded it from cfg file and index and search works a treat.
