Did you try to use avidemux(2) for this job? 

I don't see the need to reencode your frames at all.

If you prefer to use a native command line tool (and stay with transcode),
avisplit will probably handle your file, too.

IMHO af6 is totaly outdated and should be deprecated. 

There is nearly no change in the avifile project for years. As
ffmpeg supports (?nearly?) all codecs that were formerly only
available by using avifile, there is no need for avifile anymore.

Dunno about ubuntu, but at my gentoo box dependencies on avifile
caused so many troubles that I prefered to delete the package and
rebuild depending packages without the avifile use flag.
