The default upload strategy is to do what you saw: take translations if the Pootle string was untranslated, and otherwise to take the uploaded translation as a suggestion. If you have the appropriate privileges, you can specify to upload a file and overwrite the server copy. That means that the whole file on the server is discarded and replaced with what you upload. Since this can be a bit more destructive, a specific privilege is required to be able to upload in this way. If you don't see the option on the upload form to select overwrite, you will need to ask for the required permissions from your server administrator.
