A chat on #pootle (many thanks to dwaynebailey) also revealed that pot2po can be called directly on several files with errorlevel=traceback to get more error detail for update_from_templates problems. The file also gets shown with the DEBUG=true output. I couldn't figure out what the corruption was, but I once I knew which file was involved was able to remove the corruption with pofilter --nonotes filename.xlf > filename.xlf without being to invasive with the file formatting.
