My guess is that there is contention for the statistics database. So if I read this correctly, refresh_stats are being run on the server, but maybe while the server was still serving other requests? In that case maybe two processes are concurrently trying to access the database in unproductive ways. Maybe it might help to bring down the server while running refresh_stats. Just guesses, unfortunately. I'm reasonably sure this is not a problem in Pootle 2.1 (as long as you are using mysql or postgresql).
