You can't edit GNOME menus through GConf editor, but if you're really interested in editing your menus, maybe this will help:
http://www.physics.ubc.ca/mbelab/berserk_doc/clab/debian/html/customization.html There is also a patch available against gnome-panel-2.2.0 to add a Menu Editor. It allows you to easily edit the Applications menu. If you can find the patch, this will probably be the best way to go.
