So what are everyone's favorite web stats programs and why (against the
logs for unique hits, refs, and what not..)?

I'd recommend Analog, which by itself produces very useful and thorough reports. Couple it with ReportMagic (an addon for Analog) and it produces even prettier, very useful and thorough reports. :) It's quite flexible with regards to being able to look at any size data set you want (simply depends on how big a log file you feed it), and the website has helpful tips on how to create archived monthly "versions" of your stats, etc.

Check out the whole scoop here: http://www.analog.cx/
