Sounds like a bug in Inprotect. nessus comes with a little app to update plugins (nessus-update-plugins) that uses another app (nessus-fetch) to actually do the downloading. nessus-fetch is proxy aware. More info can be found with a google, but this should get you started:

The location for nessus-fetch.rc varies, obviously.

You could always investigate Tenable's Lightning Console.
