I'm just worried about some extension being a default in a web browser that breaks things. If I do throw in the licence comment for proprietary code that I did for a client, what do I throw in there? Also, why should I list the source code when legally I do NOT have the right to give it away?

And about your sites that matter... where is the un minified JavaScript source code for Apple? Facebook? Twitter? Youtube? I can understand sites like Wikipedia but they are a non-profit organization. What about the for profit organizations that need to support their workers to do good work? I know there are non-profits that have a lot of employees, but would never be on the scale of Microsoft, Oracle, and Facebook?

Another reason I can see hiding the source code is that there are people waiting out there for some way to take down Facebook and by offering the source code, they will do. Whether it is the competition, someone in Russia, or just a pissed off person with an agenda, the company has to protect their IP. Especially with the internet being the wild wild west that it is and hard to track down someone.
