Quoting from a MajorGeeks post with the same error:
Run Chkdsk /f /r to detect and resolve any file corruption. You must restart your PC before the disk scan begins . If you cannot start the system due to the error, use the Recovery Console and run Chkdsk /r

(You should also have a Windows XP disk handy to repair any of those missing files)
