I have the same interest, an excelent organizer for documents like Shotwell  
does for pictures and Banshee does for music, for example.

As for now, I've found Referencer (https://launchpad.net/referencer), which  
is on the Trisquel official repo. I think it can't do everything I wanted, as  
it is intended to organize references and not the documents itself, but it  
can sort them by tags.
