The problem with owncloud is that it does not do any client-side encryption so the server owner has your data.
I use owncloud to keep my emacs org-mode files in sync between my home and work computer. What I do is use cryptkeeper which is a EncFS frontend for the directory TextFile->Encrypt->Sync->Decrypt->TextFile->Encrypt->Sync
