I do not use the command line, rather, I use Ratpoison. It is a tiling window  
manager that does as little with X as is possible. It has specific  
key-bindings designed not to conflict with Emacs. This basically feels like  
running the X Window System from the command line rather than the terminal  
from X. I have the basic system utilities, the X.org server, xterm, lynx, and  
a few other choice applications.
The benefit of running Ratpoison is that you take away the mouse, while still  
being able to use graphical applications (and the mouse when suitable, even  
though it is rightfully discouraged - RSI is a real problem). So I mostly use  
the command line applications. However, I also use Conkeror, which is a  
graphical web browser based on Mozilla but with Emacs-style key-bindings. I  
use Imagemagick for looking at pictures (you type "display image.png" for  
example). Finally, I recommend Zathura as a good keyboard-focused PDF-viewer.  
I absolutely must mention mplayer, as well as wodim for burning ISO images to  
CD/DVD.
