Thats true as fedora inside Qubes OS (which has no relation with built-in  
templates) , But building inside it is free software and trisquel gonna  
integrated with only Xen virtualizer. so totally free as building as running.

And if i recall the FSDG rule saying that it shouldnt requires non-free  
software to run it. which is totally fine with Qubes case.

unless there is something im missing you may enlight me with.
