Having said that, I wish there was an option to enable Trojita to run in only one instance. Often I just use the close button and it minimizes to tray as I want it to, but reopening it results in a second running instance (I have the program pinned in KDE Plasma 5, on my dock.) This is just what I'd call a luxury feature, but it'd be nice never the less.

That option is available in 0.5 which I see you're already using. Try running Trojita from console to see whether it has something to report. Your permission problem could well be relevant -- the mechanism uses D-Bus underneath, and you have to have the user's session bus available and accessible from the programs you launch. You cannot e.g. involve SSH for this to work unless you know exactly what you're doing.
