Yes you can using the internal shipment.

Having one or multiple company is not a configuration choice, it depends
only on how your business was created.

But multi-company configuration can be complicated for now until we fix
https://bugs.tryton.org/issue4080
Also multi-company setup does not automatically create orders between
them, you have to encode each one twice.

If you have really only one company, you can use analytic accounting to
see how each shops perform.
