I have the same problem.

For backuppc, you can put the CGI in ~backuppc/public_html/ and let Apache
SuEXEC do the setuid()ing for you.  To make it nicer when accessing the
server, I put a "RedirectMatch permanent ^/$" to the correct URL with
~backuppc/ in it.  I've been using this setup on TSL 2.2 to back up a small
network of some 15 servers and desktops for a good while now, so I can vouch
for it working exactly as expected.

Also, always remember to set your umask to 022 when doing any kind of "make
install" or CPAN stuff, as few or no makefiles tend to handle the TSL
default 077 very well.  (with CPAN you will end up with a perl only fully
usable to root unless you set the umask this way).

Now the problem is for the others applications that use suidperl.
