Hi Freddie, Thanks for the leads. I should have started with a simpler test case.
I can get the expected behavior by moving the Lua file to the project root. The rules are targeting directories all over the project. As it was, this meant outputs lateral to the Tupfile itself. This worked fine except for the case I described, of refreshing the graph. In other words, if the outputs are under the Tupfile's own directory, it works as expected. The test cases you linked to only cover this usage. So I can put this back in the category of "my problem" and adjust to that restriction.
