I use webfaction for TG too. I haven't had this particular problem, but I have posted a number of questions to webfaction support using the ticket system in the control panel, and the responses have always been quick and helpful. Have you tried submitting a ticket about it?
I concur, i'm sure they will let you go over the limit for a while to see what's exactly happening, post a ticket Remi is a nice guy :)

The root cause itself seems to be related to MySQL full-text queries, btw.
