I've only got it working on my dev box and haven't tested much besides mixing simple dojo widgets in with mochikit calls, so I would not say I've got it figured out, just working. ;) At any rate, mochikit is being included from its home, one layer up from the publicly accessible htdocs directory ( '/var/wwww/mochikit' ) and dojo is in the site directory as suggested on the dojo tutorial, which seems kinda gross, but I couldn't get the requires to work when I put it in the same sort of spot as mochikit. I don't really like that layout much though, it depends on deployment paths being the same as at home. Fine for my own server, can't imagine it would be good for deploying on other peoples servers.
