I assume you know the Eclipse basics? As Eclipse uses the workspace
concept,
all code should be located below that workspace dir. However you can
create
a new project (not pydev project!), but choose a different location.
Afterwards right click on the new project, choose 'set as pydev project'.

i went a lot in the darks trying to use debian's pydev 1.25. but with 1.50
it's possible to create a new project with files outside the workspace. but
will this invalidate the file integrity guard you apraised before?
