For status updates (http://apiwiki.twitter.com/REST+API+Documentation#update)
just set in_reply_to_status_id equal to the id of the status you are
replying to the same way status is set.

For direct messages I don't think it is possible to use in_reply_to_status_id
since it is a completely different id system.
