Whenever I've had weird issues like this in the past I've usually done one of two things to fix it. If it's a web based PDF make sure you download it to the hard drive and open in a proper program (sometimes the browser based readers have caused me problems). If it's already on the computer sometimes swapping reader application helps, I've found Okular to be quick good but there are a few in the repositories.
