Luke, In case you missed it, there is heavy discussion in the debian-multimedia list about jack2 currently. If you want to influence that discussion, now would be a good time to do so.
I'm not involved in that discussion (since I haven't tested the different jack versions, so I have nothing to add), but it seems like they want to have jack2 as default and now considering options for how to let users switch between jack versions.
