O IE com o WINE é estremamente sensivel, se voce executar algum programa no contexto do IE seja o que for, vai melar ele. Há um certo tempo atras eu criei esse artigo :
http://hamacker.wordpress.com/2006/11/11/instalando-o-browser-alternativo-internet-explorer-6-no-ubuntu/ que tenta isolar o IE num diretório, e cria um .deb para ele. Assim quando o IE for pro saco (e isso acontece depois de algum tempo) é só reinstalar .deb dele e tudo voltará a ser como antes. O artigo esta desatualizado, mas eu confirmo que funciona porque uso até hoje para acessar o Bradesco Net Empresas que é IE Only.
