Antes eu estava descompactando um arquivo .zip. Na qual ocorria o problema. Quando tentei descompactar os diretórios do arquivo .zip no Windows, consegui fazer a cópia de todos os arquivos sem erro. Acredito que pode ter a ver com a maneira com que o .zip enxerga os nomes dos arquivos, talvez conflitos de codificação. Não sei se isso pode ser um bug, talvez ver pode ser problema no compactador do gnome.
