What Brice said describes my problem perfectly:

"I can change my resolution up or down as many times as I like using the xrandr 
command line tool via something like:
xrandr --output VGA --mode 1024x768

However, if I use the Screen Resolution applet to do the same thing, on
hitting Apply the screen starts flashing black / tan very fast (more
than 20 cycles/sec). X is unresponsive to most input and the mouse is
not visible, but I can switch to a vt console. X can be killed but on
restart it resumes the flashing behavior. Or, if gdm is shutdown
instead, the same thing happens when restarting either X or gdm. It
requires a reboot to get everything back to normal."
