I have asked further in Hebrew forums, and some light is being shed about the topic.
This bug apparently does NOT affect qt4, Java apps, and xterm, which show allow entering nikud properly. It affects, though, all gnome, mozilla and openoffice apps. People using other distributions with gtk2 2.14.3 (development versions of Arch and OpenSuse) are reporting the same (link in Hebrew): http://www.whatsup.co.il/index.php?name=PNphpBB2&file=viewtopic&p=295886 This issue is a major regression for Hebrew linux users, as vowel signs are necessary for work with children.
