I did another kernel update and got the "Configuration file modified"
dialog again and again the "maintainer's version" wants to change the
hds from the proper hd(0,2) to hd(0,0).

I do have the broken groot in my config file (hd(0,0)) as left by the
update, but there was no warning about conflicting settings.

Changing the groot setting and running update-grub again fixes the file.

I think that conflict between the configurations should lead by default
to the file not being updated (or kernel removal should be stopped in
prerm) and giving instructions to contact somebody about this, because
risk of leaving the system in unbootable state is quite high. Of course
if the boot device probing can be made idiot-proof this wouldn't be
necessary.
