Public bug reported: I have chosen to map Meta to the Win keys.
I did this by changing the mapping in the GNOME menu, under System/Preferences/Keyboard/"Layout Options"/"Alt/Win-key behaviour". The default is "Alt and Meta are on the Alt keys, Super is mapped to the Win keys". I changed this to "Meta is mapped to the Win-keys". After this, Win works as Meta in Emacs, and Alt does no longer work as Meta there, as expected. However, in gnome-terminal Alt is still working as Meta, and Win does nothing. In xterm and mlterm, neither Alt nor Win works as Meta, and this does not depend on which key Meta is mapped to in the current xmodmap. Esc emulates Meta without problem for all the tested applications (emacs, gnome-terminal, xterm, mlterm). On a side-note, choosing "Meta is mapped to the Win-keys" breaks the 3rd level modifier (AltGr).
