Sorry, I should have included this information. I have a terrible cold atm. I am using the Intel driver and primarily use Kaffeine but I have noticed this issue with the Dragon player as well. I do not think this is specific to video playback as whilst slowly moving a window I get a pause/jerk, it's just more noticeable while playing videos.
I've tried with desktop effects disabled and I've tried disabling the video kernel module as this was a little problematic in hardy but the problem is still present.
