I disagree with your premise. /usr/local is for unpackaged applications, outside the control of dpkg, not necessarily for packages outside the official repositories (such a convention would make it excessively difficult to test packages before including them in Ubuntu; besides, *whose* official repositories exactly? If this convention actually existed then I'm sure that Debian would say that Ubuntu packages don't count ...). Packaged applications should install .desktop files in /usr/share/applications.
