Oh, I found the solution (which is probably also what I used on the old installation). Using gconf-editor, you can edit the key "/apps/panel/applets/clock_screen0/prefs/cities". The 'code=' field of it was set to '(null)'. After changing that part to 'EHVB', the clock applet now shows both the correct location (Leiden) and weather info (from Valkenburg).
