I am also experiencing this issue. I haven't found a pattern yet, though, but the cause seems to be related to web browsers. I'm using both Opera and Firefox, but Flash is disabled in Opera.
I have these issues with and without compiz, and also with the nv driver. nvidia-settings modified my xorg.conf.
