I get the same behavior sporadically on a HP NW8440 with suspend/resume. I suspect, but have not verified, an association with using None, Normal, or Extra Visual Effects (i.e., metacity or compiz). Since toggling Visual Effects also causes other config changes such as window Always on Top, I wonder if the mouse handedness bug is representative of a more general config reset.
