I get this problem too.  When I launch emacs (as an X application) from
an xterm I also get this:

$ emacs clie.jape 
Warning: Cannot convert string 
"-*-courier-medium-r-*-*-*-120-*-*-*-*-iso8859-*" to type FontStruct
Warning: Unable to load any usable ISO8859 font
Warning: Cannot convert string 
"-*-helvetica-medium-r-*--*-120-*-*-*-*-iso8859-1" to type FontStruct
Warning: Unable to load any usable ISO8859 font
Warning: Unable to load any usable ISO8859 font

I've partly hacked around it by adding
emacs.font:-*-fixed-medium-r-*--13-*-*-*-c-*-iso8859-15
to my ~/.Xdefault files.  This started happening on one computer when I 
upgraded from dapper to edgy, but not on another one.

Possibly related to bug #73602?
