I had this same problem that showed up when /etc/cron.monthly/scrollkeeper ran its rebuilddb. My /usr/share/gnome/help/libs/ was also empty. Unfortunately, apt-get upgrade did not fix this for me. I was able to get those files back by running : apt-get clean aptitude purge ubuntu-docs aptitude install ubuntu-docs
My system was upgraded from hardy to intrepid as well. I am guessing that the upgrade did not go through smoothly for this package for some reason?
