This appears to be the same problem as bug #173721. The workaround described in http://wiki.linuxquestions.org/wiki/Swap_Caps_Lock_and_Ctrl appears to fix it for me -- though, of course, this doesn't explain the strange bug with the preferences control panel option not working.
