I can confirm seeing the same problem in both Hardy and Intrepid.
My problem is that I want to get rid of some specific items in the menu, for 
that I have a file in /etc/xdg/menus/applications-merged/ doing the <Exclude> 
file ... </Exclude> for the .desktop I want removed.
This doesn't work because applications-merged/ is interpreted before the 
automatically generated menus (based from the .desktop categories) are 
generated so I can't remove any item in these menus.

I worked on a patch for that which I first wanted to submit to LP as a
new bug but then found this bug report with the exact same patch. I
don't think this is a "user question" but it's clearly a bug, someone
should be able to remove an item from the menu system-wide without
having to modify  /etc/xdg/menus/applications.menu first, applications-
merged works perfectly to add new items and it's a few lines close to
work just as well to remove items.

I'll be looking at gnome's bugzilla tomorrow to check if the bug is
already known and if not report it.
