I can confirm seeing the same problem in both Hardy and Intrepid. My problem is that I want to get rid of some specific items in the menu, for that I have a file in /etc/xdg/menus/applications-merged/ doing the <Exclude> file ... </Exclude> for the .desktop I want removed. This doesn't work because applications-merged/ is interpreted before the automatically generated menus (based from the .desktop categories) are generated so I can't remove any item in these menus.
I worked on a patch for that which I first wanted to submit to LP as a new bug but then found this bug report with the exact same patch. I don't think this is a "user question" but it's clearly a bug, someone should be able to remove an item from the menu system-wide without having to modify /etc/xdg/menus/applications.menu first, applications- merged works perfectly to add new items and it's a few lines close to work just as well to remove items.
