This should be fixed in Intrepid, which has the following in debian/rules now:
+ mkdir -p debian/php5-mcrypt/etc/php5/conf.d
+ install -m 644 debian/mcrypt.ini
debian/php5-mcrypt/etc/php5/conf.d/mcrypt.ini
