Hi Bryce, Sorry I never replied with the information you requested. It didn't make sense given the nature of the problem. It's independent of hardware so I didn't understand why lspci was needed. And there is no issue to reproduce, exactly. boot X, type xmodmap, observe that the hyper and super keysyms are on the same modifier list (Mod4 iirc).
