I forgot to say that application was uninstalled previously, it was not
completely removed from ~/.wine/drive_c/Program Files and I removed it
manually. I checked for applications.menu file which GNOME menu could
not show after changes made with Alacarte and saw it is zero length
file. I will have to remove .config/menus/applications.menu and then I
will see the menu again with all obsoletes.

Conclusion:
Looks as described scenario creates zero-length applications.menu file which is 
weird.
