Thank you for reporting this issue. I can confirm that this occurs with
vertical panels. It does not happen if the panel is horizontal. Since
there should not be any disappearing applets no matter which way the
panel is oriented, this should be fixable by developers.
To reproduce this bug,
1. Applications -> Settings -> Setttings Manager -> Panel -> Panel 1
2. Position to right side
3. Restart the system
4. Observe the network manager applet is missing
5. Applications -> Settings -> Setttings Manager -> Panel -> Panel 1
6. Position to top
7. Observe the network manager applet is present
